Where actually simulation does run? On Arduino? Or can I simulate on PC only? Is there a Linux version?

Simulations run on your PC and don't need the Arduino. Once your simulation functions well, you can generate C code and run that stand alone on the Arduino. SimPyLC itself should run on Linux just as well, although this is only sporadically tested.
